It must be extremely weird as a trainer seeing someone in pajamas running around barefoot with a shiny Bulbasaur who's insanely busted and they vanish instantly

What I assume happened in gen 1 when you went up top: The trigger for Oak to take you to his lab stretches across the entire upper border of town instead of just the grass. When you step into this border, oak has a set "order" of steps he's supposed to walk which puts him right in front of the player. Oak doesn't have collision in this section, which explains why walks through your roof. After Oak finishes his spiel, he's supposed to take you back to his lab. However, the game assumes you're in one of those 2 patches of grass, and when you're not he doesn't know where to take you.
